I found a way to do it with the USB Loader.. Swap Disks or Swap Side 1 with Side 2.

Updated...
1. Download the game you want that has more than one disk or more then one side, I got Labyrinth, the 1986 Lucasarts game based on the film with David Bowie.
2. Make a folder on your USB Stick called something like "Labyrinth 1986 Lucasarts" this is the name of the game,then inside that folder make two more folders called "Disk 1" and "Disk 2".
Now go into each folder(Disk 1 and Disk 2) and put disk 1 of the game thats a d64 image of the game into Disk 1 folder and disk 2 into disk 2 folder,rename the D64 images to the same name but you might have to put _AD in its name cause this game needs Accurate Disk(True Drive Emulation) to load and work and J1 cause it uses port 1 only. so like "Labyrinth_ADJ1.d64" name it the same in each folder and any other folders if there are more Disks to the game.
Example..
Folder structure:
Labyrinth 1986 Lucasarts\
---- \Disk 1
---------\Labyrinth_ADJ1.d64
---- \Disk 2
---------\Labyrinth_ADJ1.d64
To load Tape images... Change the folder name from "Disk 1" to "Tape Side A" and "Disk 2" to "Tape Side B", just name them the same way.
Example..
Folder structure:
Frank Bruno Boxing\
---- \Tape Side A
---------\Frank-Bruno-Boxing.tap
---- \Tape Side B
---------\Frank-Bruno-Boxing.tap
3. Now you should have 2 folders or more with a d64 or Tap in them named the same.
Put the USB stick in THEC64 Mini and load up the first image in Disk 1/Tape Side A folder in the USB File Loader and wait for it to load to the title screen, now save and exit the game back to THEC64 Mini Carousel now go back into USB Loader and goto second image in Disk 2 folder and load it now don't wait for it to load it just go straight to the save menu and you should see the save you made from the first image,if you see it it's worked now you can swap disks/tapes by saving the game when it ask for the second disk or side then exit and load the second image and run the save and start playing from disk 2 or Tape Side B.
This works on the Atgames Mega Drive too on Sega CD games, you are fooling it into thinking its the same disk/Tape so it uses the same save state(VSF).. .
If you ever change the name of the game remember the saves are on your USB Stick and you have to change the save folder name to the same name you change it too for the saves to keep working.
TIP...
You can test games on the C64 Maxi too to see if the games load, it has TheC64 Mini Mode(Carousel Mode) if you just use the carousel and USB File Loader, you can make a snapshot in VICE 2.4 and use it as a save too, 0.vsz files are VSF snapshots so you could be playing a game in VICE and saving a snapshot and renaming it 0.vsz and puting it in the the save folder of the game on the USB flash drive then load it up and continue where you left off on TheC64 Mini.
