I asked this cause alot of things in PCUAE do not work without Autoboot activated, like the Modes, Mode Changer, PCUAE Firmware Mode, PCUAE Network Mode and that and some options have to do a restart so it will just reboot into the firmware if Autoboot Mode is not active not into PCUAE.
UPDATE
I could put Yes or No buttons that comes up on the screen, a Dialog yes/no box, if Autoboot Mode is not activated on first boot of PCUAE from running the fake update, if you say yes then it activates Autoboot Mode and if you say No then it don't, that way it comes up automatically but you still have control over it if its activated or not and it will only ask this once, you will not see it again if you run the fake update again.
PICK YES if this is OK or post YES....?

I am glad you think is a good idea ..so far...  thinking about it I could do this with other settings too, the idea came from the info page that comes up when you eject the PCUAE USB stick in Gadget Mode, USB Mode a page comes up saying it has ejected the PCUAE USB Stick, if your interested...  you end up doing one thing and realise that you can use it for something else...

What will the screen be like..... You will see PCUAE Splash screen then a Blue screen with appears with.... ------------------------------------------------------------------------ Starting Autoboot Mode First Boot Up from Fake Update--------------------------------------------------------------------Then it will clear screen and say... ------------------------------------------------------------------------ Autoboot is not Activated and is not in the firmware.
Now Pick YES or NO on the next screen...?------------------------------------------------------------------------ or if Autoboot is Activated already then it will show and continue to boot into PCUAE ------------------------------------------------------------------------ Autoboot is activated and is in the firmware already
All OK.------------------------------------------------------------------------ If Autoboot is not in the firmware already then the screen with load into dialog and show a Yes/No box with 2 buttons in it, Yes and No... ------------------------------------------------------------------------ Press Yes Button to activate Autoboot Mode and add the Start-Up Script to the Firmware, Press No Button to continue to load PCUAE.

I get this screen now and no button on the joystick or USB keyboard registers any input so I cannot proceed to install? Using a c64 mini. Any help?

The Autoboot doesn't works for me.
It always boot to default thec64 firmware, then i have to use the fake update to go to Project Caurosell. Additionally i have installed Amiga and Linux mode. Also does nothing. Whenever i pressed CTRL-F5 in Project Caurosel, it just shove be back to the C64 firmware. I don't get any screen to choose any modes.
For the record, i have already added the script to the firmware and set Autoboot ON.
==Updated== Autoboot is now working! I reformat the USB tumbdrive with SDFORMATTER to make sure it has that Mbr mode and then reinstall the stick and add in the Amiga and Linux mode pack.
I saw the screen where the PC says about adding the Linux and Amiga to the mode etc etc, but after it's done, nothing. I rebooted thec64 (straight to PCUAE) and tried CTRL-F5 again. It will shows a blue screen with all the info saying Amiga and Linux mode loaded etc.
At the end after finished checking, it hits this error "/tmp/bash: line 1424:syntax error near unexpected token '
And then everything turns black and kicks back to Project Caurosel.
I have to take a video to capture the line above as it blinks for a second only.
