Hard to say because there's literally thousands of games for the 64. In fact it has more games written for it than any other computer or console. I remember somewhere somebody saying too you could add up all the games written for a bunch of consoles and computers (can't remember the list they showed) and it still wouldn't equal the games written for the 64.
A better question might be what's your favorite games in various categories. I remember being hooked on Frogger for one but there's tons I can't recall at the moment. Space Taxi is extremely addictive. Same thing with Loadrunner, Jumpman and Jumpman Junior. Montezuma's Revenge is a great platform game. Hunchback of Notre Dame is a great game. As is Prince Of Persia, Karateka, Choplifter, and Fort Apocalypse. Monsters In Mayhem is also great, and of course the recent Super Mario Brothers port is very good too. That's the problem, there's new games coming out all the time. I recommend BastichB or Old Style Gamer's channels to see some of the best new and old games for it.
Btw you want to know a real sleeper that was an excellent arcade port and never gets mentioned? Check out Satan's Hollow. Gryus is also a very good arcade port and so is Arkanoid one and II. I vaguely remember being hooked on Shamus, River Raid, and Miner 2049er as well as Aztech Challenge and Forbidden Forest. Many also rave about MULE, Blue Max, Bruce Lee, The Last Ninja, and Commando.
A good way to find out some of the top fan favorite games for the 64 is to do a search on YouTube for top ten, 20, or 50 games for the 64.
I always like to hear about the games that people think were the worst too. My vote for that is Greenhouse. You watered flowers and used a pitchfork to dig up weeds. Me and my buddy had a running joke about that game for a few years.

Reread my reply because I edited it and added several more after you replied. Lol. I'm not even scratching the surface. I'm sure others have many more to add. It would literally take a lifetime to play them all. Remember there were people in both America and overseas writing games for this computer in their bedroom. It wasn't just software houses doing this stuff. All you needed was a couple books on the Kernal and machine language and it was off to the races.

A few more that just randomly came to mind. Buggy Boy is an excellent arcade port. The newer port of Scramble from the arcade. Rambo, Karate Kid I was hooked on, and the list goes on forever.
One I still can't find anything about was a Pac-Man clone where you literally turned the monitor on it's side to play because it gave the game a more true clone of the arcade due to resolution and perspective. It was the best pacman port I ever saw but now I'm not sure if it was for the 64 or Amiga. If anybody remembers that game let me know.
